Need help starting fresh

I am not sure this is the right place to post this so if it isn't please forgive me.  

I currently have the following apps running on a single ubuntu server. Some of it is docker some of it isnt. 

Linux Apps:
PlexMediaServer (deb install)
nzbget (deb install)
couchpotato (deb install)
headphones (deb install)

Container apps:
sonnar
nextcloud
letsencrypt 
homeassist

I am going to reinstall my main server from scratch. My goal is to use containers for everything.
I have a single domain using DDNS. I screwed this up last time and I want to make sure I get it right this time. 

Is it better to setup domainame.com/appname or appname.domainname.com?

Any best practices you would recommend?

In my opinion you should always use domainname/appname because if you are using a subdomain to point to services, the names of those subdomains are always sitting out there on someone elses server. Should they want to look, they can find the names of those subdomains and easily discover your services. Some time ago you even used to be able to run a host -a <domain> and discover them all yourself. But I digress, using a sub folder will always be a little bit safer because it will be hidden and hopefully not easily guessable.
